Hello.
I friend thanked me in Latin for something I gave her, using the following phrase.
“Gratias, tibi ago”
I’m an absolute beginner but think it means something like
“I do thank you.”
Is this an acceptable translation of the wording?

Sure, it works, tho I’d disagree with the comma after gratias. It’s an idiom, and gratias is a noun, so perhaps even better would be something like “I give thanks to you”.
it’d probably be easier to look at the phrase without the comma in it.
the correct translation of gratias tibi ago would be “i give thanks to you”
