why is it militum and not milites ?

The rule is that after mīllia you use the genitive (e.g., see AG 135a).

milia is neuter plural, so milites could not agree with it. sex milia militum, literally six thousands of soldiers, is the regular way of saying 6,000 soldiers. militum is a defining genitive.
