I am wondering what would be the best way to put this phrase in Greek,
"I honour the holy one in you" or "I honour the holy one that is in you"
If anyone has a good translation for either one of these in Classical, Koine, or heck even Homeric,
let me know.

Hi. You could say,
τὸν ἐν σοὶ ἅγιον τιμῶ
which is just a literal translation (works for any period of Ancient Greek), but whether it's a good translation...
